Position Summary:
The Senior Pipeline Engineer within the Platform group will join a tight-knit, cross-functional team of scientists and engineers. This team is dedicated to developing a scalable and robust platform that will underpin Natera’s next generation of clinical assays. You will be instrumental in the design, development, and architecture of software products relevant to the clinical laboratory, while also contributing to cutting-edge R&D, bioinformatics, and high-performance computing initiatives. We’re seeking an experienced candidate who is proficient across various tech stacks, passionate about building robust and scalable software, and excited about their work directly impacting the care of millions of patients.
We need a Senior Pipeline Engineering Specialist to build our CI/CD systems and bioinformatics workflows. You’ll create standardized code repositories, implement automated build and test pipelines, and develop modular Nextflow components for genomic data processing that run reliably at scale.
Required Experience & Skills:
BS in Computer Science or equivalent program
7+ years of experience in software development
Strong experience with GitHub Actions workflows and pipeline optimization
Experience with Nextflow and Argo workflows
Docker expertise, including multi-stage builds
Knowledge of artifact management systems (Artifactory, AWS ECR)
Experience with AWS Batch or similar cloud computing solutions
Proficiency with Git workflows, branch protection, and PR automation
Knowledge of common genomics data formats and tools preferred
Ability to develop automated testing frameworks for scientific pipelines
Understanding of distributed computing principles for large dataset processing
Experience with:
GitHub Actions, GitLab CI
Nextflow DSL2 and nf-core modules
Docker, Singularity containers
AWS ECR, Batch, S3, Lambda
Python for pipeline utilities
ArgoCD for GitOps deployments
AWS CodePipeline

The pay range is listed and actual compensation packages are based on a wide array of factors unique to each candidate, including but not limited to skill set, years & depth of experience, certifications and specific office location. This may differ in other locations due to cost of labor considerations.
